So I have to paste the root.fs file from e.g. Openpli to neutrino and change the name in root.fs3 ?

Yes. If you want flash PLI to partition 3 then use the listet files for only flashing part 3 with replaced rootfs3.tar.bz2.

Is it possible to install plugins from enigma 2 such as enigma2-plugin-s4aupdater-current.ipk?

The question was already answered at the chat. No, not possible because the structure E2<>Neutrino (and others) is complete different - and no (i)/(o)pk(g) supoorted.
